Children?

I was recently reading the Fionavar Tapestry, which makes liberal use of Arthurian legend. I don't claim to be any sort of expert on it, but the book kept referring to the children that Arthur killed. I have never heard of this aspect of the legend before. Any insight?

There's a Herod rip-off legend:

On learning that he has beget a son by incest on his half-sister Morgause Arthur orders all the baby children born at that time in her general location killed (loaded on a boat and set to sea, IIRC).

Yes. It's in Le Morte D'Arthur by Malory. Arthur finds out that Morgan le Fay has had his child and orders all the baby in the Kingdom to be placed on a ship and killed. Morgan Le Fay and Mordred escape but not the babies.

The May Babies incident. Merlin prophecizes that a baby born on May Day will kill him one day. So Arthur orders all babies born on May Day to be set adrift. Of course, Mordred, born of the union between himself and Morgause when she was spying on Arthur's court for her husband Lot, is saved from this fate and raised in the household of Lot in Orkney or Lothian. This is detailed in Malory's Le Morte D'Arthur, but it is also treated in the French Vulgate version of the cycle, which Malory sources directly, often referring to "The Frenche Booke."
